What is one that's missing from any of these three houses, and why? No need to worry about other houses at this time.
No such thing as "missing," if you only like one or two fragrances from a house, those are the only ones you should get.
However, if you want some suggestions as to what else you should try, I gotchu:
TF: Some of the more dark woody/smoky offerings like 
Ébène Fumé Eau de Parfum, 
Black Lacquer, 
Oud Wood Eau de Parfum. Oud Wood is a shell of its former self, so if you end up liking that DNA, I'd go with 
Oud Wood Parfum, 
Carved Oud Extrait de Parfum, or 
Kredo. 
Ombré Leather Parfum is a smoother iris-infused take on the TF leather DNA, I'd suggest that if you want something darker to complement the bright fruity 
Tuscan Leather Eau de Parfum
MFK: Though I'm not a fan, lots of people enjoy 
Oud Satin Mood Eau de Parfum so it is worth a try to see if you like it. My favorite from the Oud series is 
Oud Extrait de Parfum which is a powerful vanilla/saffron (very natural-smelling saffron note). 
Grand Soir is one of the best ambers out there, and 
Aqua Celestia Cologne Forte is a personal favorite for a bright summery citrus/floral. 
Amyris Homme Extrait de Parfum is a beautiful smooth minimalistic woody frag
PDM: If you like 
Pegasus, 
Pegasus Exclusif is just better, although might be redundant to own both. 
Haltane is their best offering in my opinion, a fresher more aromatic take on 
Oud for Greatness Eau de Parfum. 
Sedley is an easy-to-like fizzy freshie, and 
Carlisle is my favorite of the black bottles, boozy-sweet tobacco fruitchouli.
OmniPotato, totally...nothing is actually "missing" lol. I was likely visiting Saks after work, and I was looking for potential ideas ahead of that if I go. I was thinking ahead to what they have, and the one I go to doesn't have a LOT of houses? They do have Creed, but I have a lot of that, and even more samples, so I'm covered there. I'm not doing Bond No. 9. There is some Chanel, and Xerjoff there, but I'm not as interested. BUT...I do have interest in the houses I listed, so I thought maybe someone would have some things I should have a look after.

As you may imagine I went with something I didn’t see coming since I wasn’t really a fan of the EDT but went with:
They didn’t have a few of the ones I was hoping was there which is fine.
They also gave me a sample of 
Kurky which was pleasantly surprising. Not my thing right niw but smells good.
I think you need to throw some true freshies in there.
